So I got an exeggute from Prof. Rowan, and I am able to click on the profile to bring up a family tree. It says to discover the whole family tree, how does that work? Do I have to get them from Rowan randomly? Or maybe I have to beat Rowan or something? Any answers would be appreciated.

The family tree is just a fun addition so you can see the parents etc of your bred Pokemon. The exeggcute you got from Rowan is for the Quest, and as it was not bred before it does not have a "family".
The text with "discover the family tree" does not mean you can unlock it through any means, it just means you can check for parents and children etc

So I'm checking my shiny Alcremie's Family Tree, and its just plain wrong...

Like the siblings are wrong, the parents are wrong, and the grandparents that exist are wrong.

I checked my shiny Qwilfish-H and as far as I can tell its all right so whats going on with my Alcremie?

Also Doubly weird, I'm checking the milcery I did use to breed my shiny Alcremie, and for children its missing all but 2 of the Alcremies I bred from it, including the shiny. Is Family Tree just bugged sometimes?

oh you're right i did release one alcremie

But that doesnt change the fact that the shiny alcremie is not connected to its real parent or any of its real siblings

Edit: also I just found out through the family tree that one of my unhatched snover eggs is shiny. OP

Second Edit: Ignore all the Alcremie stuff, it turns out I am an idiot
