Anyway, I am always breeding pokemon and I've noticed that sometimes you get very few eggs per day and sometimes you get a LOT of eggs per day. Depending on how long it takes for those eggs to hatch and how many you have in daycare it's often quite difficult to keep up with the egg influx in a timely manor. Especially since I work 10 hour shifts with a class on the side. I still try to hop on pokeheroes every second I get a chance to check my eggs and swap them when needed, but sometimes I just can't keep up.
So my suggestion is maybe adding a limit to how many eggs you can have in the daycare at once. Maybe 18 or some other multiple of 6?? Something that would be reasonable for someone who's really diligent enough during their shiny hunts to be able to do in the span of a day, but isn't too easy to keep up with that it makes the 24 hour egg holding time seem pointless.

I'd want all the eggs I get ^^ Therefore making a limit just doesn't make sense for me. Keep in mind that any eggs you lose, will go into the tall grass (unless they are event, special, legend etc.) therefore they aren't exactly wasted?

As a shiny hunter, I need all the eggs my pair can breed, especially in rare/special hunts, where the daycare is my only source of eggs. As SilverStar said, eggs you can't take are sent to the tall grass, so you can get them from there.
And I may be speaking for myself, but the breeding rates have already decreased a bit this month. I think that's enough. ^^"
Also I think this would defeat the purpose of Black/White flutes. Why would I want to boost my breeding chances if there is a egg limit in the daycare?

Azul pretty much summed everything up for me.
I would like to add that it takes 24 Hours for the eggs to actually be released from your Daycare meaning you have an entire day from when it was generated to obtain it.
Also, you could use Egg Storages to "hoard" eggs.
Another thing I would suggest was maybe decreasing how much your Pokemon like each other? Go from "The two seems to get along very well/match perfectly" to like "The two don't like each other." so they breed less for you.

If you have premium flute + 2x day you surely can hatch over 40 eggs per day if you interact too.
