Maybe they will be obtainable in a future xD. If Heatran isn't obtainable, why should it exist, for example xD?

No, they aren't. Heatran was just an example, there are a lot of unobtainable things that will be added in a future ^^

Now that I have a dark blue box and a dark blue key, I'm not sure how to open the box with a key. I don't see the command button

You have to go to your Item Bag > Special, and then click on the "Click here" button, marked with red in my image. There you can see if you can open a Box

Golden boxes can't be found through rumbling.
The only way to get a Golden Box, is be lucky on the Legend Mode of the Golden Slots.

Blizzardkitty: for what I know, there isn't currently a way to get silver boxes/keys, maybe in the future? :p
Also the guide is missing black box and black key.

No, they're not- you have a chance of getting any of the boxes (except for Silver, Black and Gold) from Rumbling.
