"Luckily" I only have 360 different PKMNs, but still, this feature forces me to put an Everstone in most of them, just to don't lose dex.

Very easy, just make this new configuration remove the PKMNs on thix box to appear on "Random Pokémon" ¬¬
Since there is no sense in allowing PKMNs inside a box be trained.
I sorted all my boxes yesterday and gave Everstones to all the Pokémon which shouldn't evolve and it took me about 45 minutes for about 400 Pokémon. I don't mind spending this time on sorting them, though, since it's nothing that you have to do every day.
And from now on you can start putting Everstones to your Pokémon right after they hatched. Everstones aren't expensive after all and they're always available at the Item Shop.
There is a way out of almost everything in this world, but it never hurts to have a little common sense and make things easier. Would just be a great addition to your game that is so addictive.
Nobody is forced to Mass-click you, and if they do, at least appreciate the fact that they spent some time interacting with your Pokemon.
If you're worried about Pokemon evolving, give them everstones, which are always available in the itemshop.

You could've given them everstones as soon as they hatched, because the above mentioned is common knowledge on this site, and the possibility to give (get) mass clicks has been long in the making.

If you find giving your Pokemon an Everstone is too much (not sure why you would considering this is a clicking site so chances are you'll spend more time interacting than you will this) then prioritize which Pokemon need everstones and which don't. Maybe give your starters everstones first before your other Pokemon since they're more rare than others. Look at which ones are close to evolving and need one. Don't take the whole load of Pokemon at once if you don't want to, they're your Pokemon so just get to them when you feel like.
They may evolve, but again they're your Pokemon and your responsibility so if that happens try and either replace them or don't. It's your decision.

When I make a suggestion, it's not for me, it's for my friend,s it's for newbie players, it's for the game quality, and when I give or not my SUPPORT to one suggestion, I think the same.
Just try to evaluate things with a little common sense, instead of thinking, "this would be good for me?"
The "common sense" behind interacting with Pokemon in boxes is that if you can only interact with Pokemon in a user's party then nothing is getting leveled up. Most people have eggs in their party anyway. So if people can't interact with anything other than eggs 90% of the time, then Pokemon won't level up or evolve at that point.
The "common sense" thing here is: newbies won't have 500+ Pokemon at once. So they can give their Pokemon everstones as they get them. People should use the everstones provided to halt evolution, and take advantage of getting level ups along the way. So you do give permission to your Pokemon already: giving it an Everstone is telling it not to evolve. Not giving an Everstone to a Pokemon is giving it permission to evolve.
If your biggest worry is that your Pokemon will evolve, or the Pokemon of newbies and friends apparently you're more concerned about, then give them an Everstone. There's already a solution to this problem of things evolving in boxes.
So no support.
But using this to JUST avoid evolving? That's just lazy. Everstones aren't expensive, and I keep them on most of my pokemon to prevent them from evolving, which is part of the game play and has been since before the feature was added.
You're not SUPPOSED to be able to prevent Pokémon from evolving unless you use an Everstone. That is the whole point of Everstones. They're so inexpensive they might as well be free.
The point of this suggestion isn't to make things user-friendly; it's to make things easy. That's not "common sense;" it's oversimplification for the sole purpose of laziness.
There's a difference between suggesting something to make it convenient without removing the challenge and just suggesting something to make it easier. This is the latter, and because of that, I can't support.
I found out in thh beginning that investing in everstones is worth it all if you care about the number of pokedex entries.

Now, that aside, I don't support. Pretty much for the reasons already stated, but I also don't see how this "prejudice" against someone. Plus, if this really is for for newbie friends, it doesn't make sense purely because they should want their Pokemon to evolve ;) Do they expect to win any battles full of "baby" Pokemon?
