Are mystery boxes more likely to be found in certain rumble areas?

After getting the four necessary areas to unlock the special rumble areas to level five, I switched to the Eternal Tower area because that’s the one that the rumbling information article said has more of the types of gems that I need to get Xerneas and Yveltal, and since switching to the Eternal Tower, I haven’t been finding mystery boxes or mystery keys nearly as often as I used to, even though the Eternal Tower has long been at a higher level than the other areas I rumbled in are.

I actually don’t know if I’ve found any mystery boxes or mystery keys from the Eternal Tower, and now I’m questioning if they’re there at all.

So, does that mean that there’s the same chance of finding mystery items in every rumble area? It’s just that my luck has run out, not that they’re less likely to be found in Eternal Tower?

Exactly, the area has no effect.
A higher level does increase the likelyhood of finding one [because it increases the likelyhood of finding anything]. Every normal Rumble Area has the same (base) chance of finding a Mystery Item.
