Lets say I want to hunt Latias, but since the egg received is random, how do I hunt it? Do I need an absurd amount of egg storages?

The basic answer is: Yes. You just get the eggs from the tall grass and store the not needed ones in the egg storage :/

With the chain freeze update, it is possible to hunt Lati@s with less than 100 egg storage, but I'd say you'd still need at least 40-50.
