Why when I obtain pokemon with full party it gets into random storage box? How is that determined and can I do something about it? It's really unconvinient.

As far as I know the mon gets put in the first storage box with free space so you’ll know where it goes atleast. The only way to make it get put in a specific one would be to move said storage box so it’s the first one
I have no idea what I’m doing but I’m doing something.

Yeah, I know this is the problem, both my first and second boxes have free spaces, but somehow the pokemon from GTS got into third one.
Edit: The third one is recently bought one so I thought this was because of that, but before my pokemon were thrown both in first and last boxes of my box list.

Pokemon swap places after you trade, unless it's a wondertrade. So if the pokemon you offered was in the third box, the new pokemon goes to the third box too
