Did a half dozen trades last night (with full party) & a couple this morning and noticed none of the pokemon I was supposed to get transferred over, despite the trades having been accepted.

Found them, they wound up in my next to last box instead of the first as default.

The Pokémon are basically swapped. Means that if you are trading - for example - a Ponyta from your third Box for a Bidoof, the Bidoof lands in your third box.
