i have discovered that black boxes and keys are obtainable from ANY boiling (i got a set trying to get dusk stones and water stones etc)

True, but the 'rarer' the item you're boiling, the higher the chances of getting a key/box instead. So chances are highest with the Mega Stone.

I usually do. Sometimes I'm distracted and forget to click, but if you focus, it should be doable.

You need 30 min. to boil shiny or dusk stone and need 35 sec. to put gems.

can it be made so that the gems to click when ur cooking are more easy to recongnise,like i need some time just to see the right gem to click,tryed 2 times then quit,dont even know what i did there X(

and it takes 30 min to cook something ?! like active clicking ?
