I actually missed reading Apollo when I was reading the list. XD
I came up with a few more. Feel free to change any of them later if you find some that fit better.

Diancie: Iris
Xerneas: Harmonia (goddess of harmony, Eris's opposite)
Yvetal: Eris (Change from Ares to Eris. Eris is goddess of Discord, and is Iris's opposite, so I think this matches Yvetal better.)
Zygarde: Nemesis
Genesect: Phobos
Phione: Hebe (Since you can breed Manaphy for it, I thought it fitting for goddess of youth)

I just wanted to point out Nyx is a primordial goddess of the night. So Articuno doesn't really fit with her o3o

Keldeo could be either Arion or Pegasus. Arion is technically a minor god of horses anyway, since he's the fastest of them all.
