Hi. I know that if a event or a quest is happening in Lab I'm not gonna be able to take Hoopa out of a box. And gonna get the a message about it. But in this case the Tadbulb event is over and I still get the message: "Oh no, the treasure box was empty! I bet you've missed something really rare! Well, better luck next time."

What I need to do to restore the Hoopa quest or just need to wait?

That message is just an alternative message for empty boxes. It doesn't mean you were supposed to get a Hoopa.It doesn't mean thne Hoopa quest is "locked".
It'll show up eventually, just keep trying.
