So this is a female trainer whose story borrows a lot of aspects from the Pokemon anime (e.g. she gets a lot of the same Pokemon, similar events) but not entirely or it'd be a direct copy. Please don't criticize it for being too similar, but feel free to comment and critique other aspects. The entire story has 20 chapters.
Chapter One: Glacie's Adventure
"Cyndaquil, please."
Glacie, a 12-year old girl, was beginning her Pokemon journey in her home region, Johto. She opened Cyndaquil's Poke Ball. It was empty.
"Okay, Totodile."
Totodile's ball was empty as well.
"Don't you have anything else?"
"You mean besides Chikorita?" said the Professor, holding the grass starter.
"Yes. I can't stand Grass-type Pokemon." Glacie had a dreadful experience as a child, and was horribly afraid of all Grass-type Pokemon.
"Oh, you'll like this one," said the Professor. "Take it and some Poke Balls." He also gave her a particularly large Poke Ball.
"What's this?" asked Glacie.
"This is Pretner, your Pokedex!" The Poke Ball rose up on a stand and grew two weird arms.
"I know everything!" it proclaimed.
Chikorita, excited to get its new Trainer, ran up to Glacie and rubbed up on her leg.
Glacie screamed, "GET IT AWAY!" and chased it outside. The devastated Pokemon ran off into the forest. Glacie wandered off to find a "better" Pokemon to be her first partner. She noticed a Meowth sleeping in a bush. Absentmindedly, she reached over to pet it. The cat Pokemon immediately bit her arm. Glacie jumped back, startled, as the Meowth lunged for her and hissed.
Chikorita noticed from the forest. It remembered what Glacie had done to it, and laughed as it watched her being attacked. As Meowth grew more relentless, Chikorita suddenly grew unexplainably worried. Out of nowhere, it jumped in front of Glacie. Meowth bit it, hissed, and ran away, not in the mood for challenging another Pokemon. Chikorita fell, unconscious. Uncertainly, Glacie picked it up.
"The Pokemon saved my life," she thought, "even though it was Grass-type!" She remembered what had happened in the past.
When Glacie was about five, she had wandered off into the woods carelessly. She noticed a small Bulbasaur sitting in a bush.
"Hi, creature!" she exclaimed. Suddenly, the Bulbasaur jumped up, eyes glowing blood red, and hissed. Glacie screamed and ran away, the Pokemon chasing after her and shooting seed bombs. Glacie tripped, and before she could get up, the Bulbasaur jumped for her and attacked.
Chikorita opened its eyes slightly. Endlessly grateful, Glacie hugged it. But she knew she had to find a Pokemon Center, and fast. A few days later, her Pokemon had healed.
Glacie had caught a Chikorita!
"You're pretty great, for a Grass-type," said Glacie. Chikorita smiled. A Pokemon rustled in a bush. It was a Pidgey. Knowing Pidgey was weak, she assumed she could catch it without battling and threw a Poke Ball. It quickly broke out.
"Guess I was wrong!" she said, the Pidgey chasing after her. Chikorita jumped up and tackled it from behind.

Chikorita's Vine Whip surrounded the Pidgey, and the bird Pokemon was defeated. Glacie threw the Poke Ball and caught it successfully.
Glacie had caught a Pidgey!
But before she could celebrate, she saw a shadow in the distance.
"Who is that man?" she said, as she saw a teenage boy Trainer, with hair covering one eye.
"I challenge you," he said immediately. Not knowing what Pokemon this Trainer had, Glacie sent out her new Pidgey.
"Is this a joke?" said the mysterious Trainer. Suddenly a much larger Pokemon fell from the sky and stomped Pidgey flat. "I'll use Charizard!"
"We can do this, Chikorita!" said Glacie, knowing she couldn't use Pidgey.
"Seriously? Grass is WEAK to fire!" said the annoying boy, surprised on how little she knew about Pokemon types. Chikorita leaped for Charizard, but a Flamethrower immediately knocked it out.
"Too easy!" said the boy. "Now just one more thing left to beat... YOU!" Charizard lunged for Glacie. Chikorita opened its eyes and weakly stood. It jumped up high in the air, and began to glow. It jumped for Charizard, and managed to knock it out!
"Your Chikorita's bond gave it great powers!" said Pretner. Chikorita, excited it won the battle, playfully pounced on Glacie. Glacie sent out Pidgey as well, and celebrated with her Pokemon.
Meanwhile, a ship was traveling from Sinnoh to Johto to deliver some goods. But there was a stowaway Pokemon that was unwanted. One of the ship's crew pushed the Pokemon, a Riolu, off into the ocean. Riolu panicked, and eventually washed ashore near Glacie.
"Are you... okay?" said Glacie. Riolu was startled and stepped back. A shadow appeared overhead, and Riolu - along with Chikorita and Pidgey - were snatched away. It was Charizard and its Trainer - they were back for revenge! The Pokemon were shoved into a cage. Glacie attempted to break her Pokemon out, but it was no use. Charizard began breathing fire on her. Pidgey suddenly began to glow...

The cage burst open, and Chikorita and Riolu flew out.
Pidgey had evolved into Pidgeotto!
Pidgeotto dived for Charizard and somehow managed to defeat it with a single tackle. Glacie ran over and hugged her newly evolved Pokemon.
"So long, Pokemon!" she called out to Riolu. The Pokemon looked at her with sad puppy eyes.
"Oh, all right." She tossed a Poke Ball and Riolu leaped into it.
Glacie had caught a Riolu!
Her three Pokemon leaped around cheerfully.
"Sheesh," said the other Trainer, watching from afar.
Glacie looked up and saw something flying through the air and sparkling. It was a Lugia... a shiny Lugia! The legendary Pokemon dropped a sparkling scale and Glacie caught it.
"You are one of the most powerful Trainers I've ever seen!" said Pretner. "A Trainer's bond with their Pokemon is what makes them strong!"
The Lugia smiled from overhead. As soon as it disappeared into the clouds, Glacie saw something. A man with a fork for one hand and a knife for the other was grinning at a trapped Lapras.
"That Lapras is in danger!" Glacie cried. The Lapras moaned in fear.
"If you want to save Lapras, battle me and win!" said the strange man.
"You're ON!" shouted Glacie. The man sent out a Zapdos.
"My Pokemon will battle YOU!" he said, clearly not understanding the purpose of a Pokemon battle. Glacie's Pokemon weren't strong enough to challenge a Legendary Pokemon. Suddenly, the magical scale given to Glacie began to glow. It created a powerful blast that knocked out Zapdos! The Lugia, spying on Glacie, grinned.
"Let's set you free, Lapras!" Glacie exclaimed, and they freed the trapped Pokemon.

After long, long hiatus, I've finally found the paper copies and can write this again!
Lapras was incredibly grateful that Glacie had saved it from that awful man. It nudged a Poke Ball around and picked it up in its mouth. Glacie, happy to have a new Pokemon on her team, caught it, and the Poke Ball clicked in success.
Glacie had caught a Lapras!
Chikorita, Pidgeotto, and Riolu were excited to see this new Pokemon and clambered onto its back. Lapras cheerfully nuzzled its new Trainer.
"Glacie, look!" Pretner said. "The shiny Lugia!" The Legendary Pokemon lowered to the ground near Glacie. Riolu stared in complete awe as Glacie and Chikorita watched in wonder, amazed at they were so close to such a rare Pokemon. Lugia jumped up into the sky as Glacie and her Pokemon stared in silence. Riolu was so amazed that he passed out on the spot.
Out of nowhere, ropes lowered, and Lugia was trapped. It cried out for help.
"NO!" Glacie shouted.
"You take my Lapras, I'll take your Lugia!" said the silverware-handed man, back again. "Oh GRUUUNTS!" Multiple masked men leaped out behind him. One of them sent out an Ampharos for battle. Glacie's Riolu jumped ahead, ready to fight. As the grunts sent out more Pokemon, Glacie's jumped in, and Pidgeotto, Riolu, and Lapras managed to defeat three of the grunts' Pokemon.
"Yes!" Glacie cheered.
"There's one more battle left," said the evil man. Chikorita stood poised and ready.
"You can do this, Chikorita," said Glacie. Chikorita was determined that it had the power to defeat whatever Pokemon was next. The evil man threw his Poke Ball and out came a Typhlosion! Chikorita jumped back in surprise. Lugia watched worriedly, as a first-stage Grass Pokemon would not do well against a final-stage Fire Pokemon.
"Game on," said the man, smugly. Chikorita ducked down, nervous. Typhlosion launched an aggressive flamethrower, but Chikorita was able to use a razor leaf in defense. Typhlosion, angry that Chikorita wasn't defeated in one hit, unleashed a monstrous fire blast, which knocked the poor Grass Pokemon clean out.
"I win," said the man.

"NO!" Glacie shouted in terror. Lugia watched in distress. The evil man knocked down Glacie, brought out his patented laser gun, and aimed it at her face. She screamed, terrified. Chikorita opened its eyes slightly, but didn't have the strength to get up. Glacie was shot with the laser and knocked unconscious. The man, assuming his work was done, dragged Lugia away and stormed off. Lugia cried out, but Glacie couldn't help it now.
Chikorita saw its Trainer, hurt and weak. It ran over as much as it could and tried to nudge her awake. Tears filled its eyes as it pressed its face against Glacie, crying mournfully. Pidgeotto, Riolu, and Lapras watched sadly, seeing Chikorita desperately trying and failing to revive their Trainer. Chikorita sat down, hopeless. It gathered every last ounce of strength it had, began to glow, and evolved.
Chikorita evolved into Bayleef!
Bayleef looked over - Glacie was awake! Glacie grinned as she saw her newly evolved Pokemon, and was quickly tackled down by Bayleef, overjoyed to see its Trainer alive.
"Yes, I'm happy to see you, too!" said Glacie, as Bayleef licked her face with its giant tongue. The Pokemon ran over, used a stronger razor leaf, and freed Shiny Lugia from its trap. Glacie hugged Bayleef, and finally things were safe again.

Bayleef and Glacie grinned at each other, with no more evil man to worry about. Glacie held up a Poke Ball.
"Would you like to be my Pokemon?" she asked the Shiny Lugia. Lugia gasped, sighed, and sadly shook its head no. It then flew off. Glacie sighed sadly, then turned around to find that the evil man was back - and he had another trapped Lapras!
"That Lapras is in danger!" Glacie repeated.
"If you want to save THIS Lapras, battle me and win!" the man said again.
"You're on! Glacie shouted." Lapras jumped in the way, desperate to save its fellow Pokemon. It realized it may not have enough strength to do so, however, and begged at Pidgeotto to evolve. Pidgeotto shook its head. Lapras grinned at Riolu. Riolu turned away. Lapras awkwardly smirked at Bayleef, begging any Pokemon to evolve and break the trap. Bayleef glared at Lapras - it had just evolved. Lapras realized it would have to do this itself, and fired an aura at the Lapras' trap. Glacie's other Pokemon chased off the man, and the new Lapras grinned lovingly at Glacie's. The two Lapras nuzzled each other.
"It's his mother!" Glacie came to a realization. "Does this mean I have to say goodbye?"

Lapras stared at Glacie sadly. They had just met, and now he'd have to leave forever? How would he prove his gratitude to Glacie? Glacie hugged Lapras.
"It's okay," she said. "It's where you belong." Bayleef ran up to Lapras and said goodbye. Lapras went up to his mother and stared back at Glacie. He didn't want to go already. But he knew what he had to do. Glacie waved goodbye as Lapras went off into the sunset, hoping to see each other again one day.
Glacie released her Lapras.
Glacie and her Pokemon went forward, coming across an injured Dratini who was chained to a pole.
"That poor thing is chained up!" Glacie said. "Razor leaf!" Bayleef sliced open the trap. Dratini fell to the ground. Glacie brought out a potion and sprayed the Dratini with it. Bayleef nudged it, and it rose up.
"Oh, you're beautiful!" said Glacie, approaching the creature.
"HEY!" said an obnoxiously familiar voice. That one man was back. Glacie glared at him. Why did he always have to show up when she was trying to rescue a Pokemon?
Bayleef's vine whip tied up the man. Dratini fired an aura at him, and Riolu scratched his face. The man fell to the ground.
"Yes!" Glacie shouted. Her Pokemon cheered. Glacie lifted up a Poke Ball and attempted to catch the Dratini. Her catch was successful!
Glacie caught a Dratini!
Little did she know that the man wasn't finished yet. He shoved Glacie into a trap he had built - a cage with a large rock held over it, ready to crush her flat. Bayleef and Pidgeotto watched, terrified.

"Goodbye, Bayleef," said Glacie, stuck in a situation she didn't know if she'd get out of. Pidgeotto started to squawk loudly as Glacie's Pokemon watched in confusion. Right as the man was about to pull the trigger...
Pidgeotto had evolved into Pidgeot!
As the rock lowered, Pidgeot dived at top speed to break Glacie from the cage. He dived at the man, chasing him off. He sat proudly, marveling at his new feathers. Glacie and her Pokemon cheered.
Suddenly, they heard a loud rumble. Rain poured down as the mood turned dull.
"You go," said Glacie to her Pokemon. "I saw a Pokemon in danger!"
Her Pokemon ran for a nearby cave, but Bayleef moaned nervously. It didn't want to leave Glacie out in a thunderstorm. It tearfully ran into the cave, worried that Glacie may not make it out of the storm.
Meanwhile, Glacie spotted a small, shivering Cyndaquil in a bush.
"I'll help you," she said gently, picking up the Cyndaquil and running into the cave. As soon as she got back, Bayleef rushed to her side and licked her lovingly, as if she wasn't drenched enough. Glacie built a small fire and warmed up the Cyndaquil by it. It woke up and lit the flames on its back. Her Pokemon smiled at the new friend. Bayleef alerted Glacie that the sky had cleared up, and they all came outside.
"Hey," said a voice. The Trainer with the Charizard she had battled a while ago had returned, and he wanted a rematch. Glacie wanted to call out Lapras, but she realized that Lapras was gone.
Charizard gasped as Dratini fired an aura at it. Riolu ninja-kicked it in the face, Pidgeot lunged and pecked at it, and Bayleef constricted it with its vines. Cyndaquil finished it off with a surprisingly large flamethrower.
"NO!" the Trainer shouted, staring at his now-defeated Charizard.
"Yes!" said Glacie. Cyndaquil hopped into one of her Poke Balls.
Glacie caught a Cyndaquil!
As soon as it was sent out, Cyndaquil hopped into her arms. Lugia was so happy for Glacie, it started to cry. It blew its nose with a large tissue, and a tear fell onto Bayleef's leaf, which it promptly drank for whatever reason. Lugia cheered excessively for Glacie, making her rather uncomfortable.

Quick Author's Note
I know this story is kind of cheesy and predictable, but keep in mind this is an old story. The next series (where Glacie goes to Hoenn) I'm trying to improve on the original. Oh yeah, and this chapter is really, really strange, so enjoy!
Glacie's Pokemon were in her cabin, where she rested when she wasn't going on her journey. Pidgeot looked lovingly at his Pidgey plushie collection. Bayleef was trying to read over Glacie's shoulder. Cyndaquil then mounted it and started riding it. Riolu made purchases with Glacie's money off of eBay, and Dratini decided to sleep in her toilet.
"I need to stop bringing my Pokemon into my cabin," Glacie thought, watching her Pokemon trash everything. "But our bond is so strong..." She held Pidgeot's wing.
"I ALWAYS WANT TO BE WITH MY POKEMON!" she screamed melodramatically, as she and Pidgeot started to glow. There was an explosion, and when they emerged... Glacie and Pidgeot had fused to become the monstrosity that was 'Glaceot'!
Bayleef was startled and stepped back nervously. Glaceot tore outside, where there was a wild Eevee. Glaceot tackled the Eevee, knocking it out, and carelessly caught it.
Glacie caught an Eevee!
This time, Bayleef wasn't so happy. Finally, Glacie and Pidgeot split apart.
"What just happened?" Glacie stuttered. Pidgeot was just happy that they weren't being possessed anymore. Glacie picked up the Poke Ball and sent out the Eevee. Not happy with being caught, Eevee bit Glacie's arm.
Glacie and Pidgeot smiled at each other.
"We're back to normal!" Glacie shouted, happily, hoping it would never happen again.

In an unexpected turn of events, Glacie and Bayleef found themselves captured by the evil man once more. He did a cliche evil laugh as Glacie struggled to move as she was tied to a tree, with Bayleef captured in a trap nearby. Her other Pokemon were in a cage. Glacie called out for Bayleef as the man brought out an even more powerful laser gun. He pointed it at Glacie, and Bayleef struggled in its trap. Bayleef burst with energy, as a razor leaf freed Glacie.
Bayleef evolved into Meganium!
"You evolved?" Glacie asked, even though that was kind of a stupid question. Meganium smiled at her and broke open the Pokemon cage. Her Pokemon ran over to greet her. Even Eevee was smiling. Lugia, from up above, was happy that Glacie found a way to save the day again. Meganium tied up the man with her vines. Meganium tackled down Glacie playfully. accidentally knocking her out. Meganium didn't seem to notice and licked her face, just like when she was a Chikorita and Bayleef.

Glacie marched along with her Pokemon, happy as a Clamperl. Eevee was not happy, though, as it still had not bonded with Glacie. It was still ornery about the Glaceot incident.
SLAM! All Glacie's Pokemon were trapped in a cage - again! And this time, it was the Trainer she battled!
"Revenge!" he shouted. "This cage can withstand any attack, and is Pokemon evolution proof! Even if a Pokemon evolves, it can't break out!"
Meganium watched worriedly.
"That's not fair!" Glacie shouted. The Trainer's Charizard laughed. Glacie and her Pokemon were horrified - what was this Trainer going to do?
"No," Glacie said worriedly. "This can't be happening!" She charged for the cage and began to... evolve? Well, whatever it was, a surge of Glacie's energy broke open the cage and rescued her Pokemon. Meganium ran up to Glacie and thanked her. But Eevee was injured in the process. Glacie took it to a Pokemon Center.
"I'm afraid there's only one thing that can revive Eevee," said Nurse Joy.
"What?" Glacie asked expectantly.
"A chocolate Pikachu!" said the nurse. Glacie gasped. The chocolate Pikachu, a tiny Pikachu literally made of chocolate, was on a faraway island out at sea, and Lapras couldn't take them there because he was in the wild. Riolu grabbed a tiny backpack and offered to go search for it. He swam all the way to the island and found the chocolate Pikachu...
