Today I tried to make my first mega stone. When timer was on 20 second and i had 7 gems left water stone bugged. I had to choose water gem, but when I did it, timer stole my 3 seconds and said I don't have enought gems, so I tried again and same thing happened.

That actually means you didn't have enough water gems. When you start you need at least 5 of each gem, but if you accidentally use a different gem then you actually lose it.
That means that if you had exactly 5 of one type but then accidentally used one, you wouldn't have enough gems to complete the mega stone boiling.

It's probably not a bug, you might have actually run out of gems.
