This "bug" began happening months ago. I sent in a ticket about it, and was told that it was a known issue that would hopefully be fixed with the new GTS.

I first noticed this bug with normal Trades. It would happen on occasion that the Pokemon did not transfer properly. The recipient would receive my Pokemon, but theirs would not transfer to me. It rarely affects me during Normal Wonder Trade, but quite often during Shiny Wonder Trade. I have set up my first SWT since the GTS update, and the bug is still there.

This is my Cloyster that I set up for SWT. This is the Gyarados that I was supposed to receive, but it stayed with the one who set it up.

Wow, I come here to post about this bug that just happened and I find the one it happened to.

The most I can do is throw that Gyarados to you, but hopefully this bug gets the attention it needs.

Happened again for Shiny Wonder Trade.

My Tentacool was received by the other person, but they still have the Caterpie that I was supposed to receive.

Some thing has been happening to be I posted about it almost a month ago. I keep losing Pokemon in the Wonder trade. They get mine and I don't get my trade. It happens every few weeks sometimes twice a week.
