Deoxys grabbed all the plates and gave them to Dialga. Take them to the galaxy void or wherever you live so they can't take them.

Why'd you have to come in and wake me up? Yveltal complained, waving his tail and taking off into the air, spiraling above the others. I was much happier in my cocoon.

Rayguaza uses draco meteor on the re=enforcements. He wanted to save it for heatran but he knew the other's could deal with him.

Deoxys took the stone and was debating on whether he should kill Heatran or let him live.
He was a traitor but it just didn't seem right to kill him.
