I'll be flipping through and making notes of which card is which, and I've noticed they'll actually change mid-game.
Just now I flipped one card, Latias. Later on I clicked again and it was Latios. :\

You might be mistaken in your notes. Given that Latios and Latias are only one letter off, it's not that hard a mistake to make. I have been doing exactly the same strategy and this hasn't happened to me at all.

//Moved to Solved, as part of the big Bug/Complaint clean-up.

As this seems to be the only occurrence AND Latios and Latias are very similar, it's highly likely simply a moment of oversight.
