Well people have to click them on the clicklist or frontpage or something!
Also if you buy an EXP share, you can raise their level too with Powerorbs, you get them from clicking others on the clicklist!

To the others click in my pokemon and rise its level, it need be in my party or it could be in store box too?

People can interact with your party and storage boxes, yes. The only exception is if you have an egg inside egg storage, which you can buy from Bill for 75K PD. Only then can people not interact with something, that something being an egg.
