I just tried to boil a mega stone in the gem caldron and I tried clicking on a gem but would not register, but my time continued to count down. No I was not clicking the wrong gem. It was the right one but did not register.

I also had this issue, twice trying to get moon stones. I was clicking for a good 5 seconds before it registered the second time, and a full 15 the first.
