Now this may have been answered before, but how does breeding work?
My two guesses are: with their natures
or with the same mechanics as in the original game (for example if breed pokemon that you caught and a not yours pokemon that you traded, you'll have the best chances for eggs)

Yes the OT matters.
If it's not OT better breeding chances.
