how do i obtain a mystery box? and not only that, but since its a box, i assume they need keys, so how do i get a key too?

You can also get black, dark blue and light blue boxes from Leah, and black boxes/keys are also obtainable through the gem cauldron. Doing the golden slot on legend mode can also get you a gold box.
