So I know where to buy pokeballs but what's their purpose?

It's used to catch Pokémon in the Honey Tree.
To get Pokémon's in the Honey Tree you need to get a Combee and put it in the Honeycombs and you get honey from the Honeycombs and you should brush it in the Honey Tree from Route 53. And Pokémon eat the Honey and then you can catch it

Honey can also be obtained by sending a Rumble Pokemon to Silent Forest or Windy Prairie.

In addition to what Senpai_XD mentioned about the Honeycombs, Super Honey can be produced by Shiny Combee and when used to lure a Pokemon onto the Honeytree, the Shiny Chance is slightly raised. Also, only male Combee can be used at the Honeytree.
