2) Most people get Mega Pokémon during a Shiny Hunt of the species. This way, one can sometimes get both a Shiny and a Mega Pokémon for their effort. The problem is that there's a 50% chance of getting either one. If you're in a Hunt, this will break your chain so early that it's sad.
- 2b) You need an Enigma Stone to even get one. Think of how hard it would be to get enough Enigma Stones to have an actual Shiny Hunt! It will take forty Enigma Stones to get to maximum chance... and when you're there, the chance of getting a Shiny is still so low that you're going to need to have plenty of extra Enigma Stones.
3) Given how hard it is to get a Shiny, you're probably going to run out of Enigma Stones before you hatch a powerful Latios or Latias, because the chance is so low. Liirah, for example, has hatched over 200 Shuppet - five of which were Shiny - and still not gotten a powerful Shuppet. These are Shuppet. Now, imagine that with Latios and Latias.
For these reasons, I suggest that Mega Latios and Latias be obtained in a different way from other Mega Pokémon. I'm not sure what, exactly, but perhaps an item to turn a normal Latios or Latias into a powerful one (as examples, either Latiosite/Latiasite or the Soul Dew) would be better. This item should be incredibly hard to get - for example, maybe an entire quest in the Ancient Cave to get ONE, and said quest can only be completed once, making it so you have to trade to get the other. It would be hard enough to make Mega Latios/Latias incredibly rare, but still FAR better than hunting for a powerful one.

EDIT: On a similar note, Mega Mewtwo is almost impossible to get, as Mewtwo are event only and there are almost none on the site right now, all but three of which were from before Mega Pokémon were possible to get (... and yet they are still more common than Klang).
