This may seem like a strange suggestion, but I believe it would be interesting that if you are currently shiny hunting a pokemon you can do quests to raise your shiny/mega able chance for that hunt.

Example:

Hunt Quests!
1. 1k Interactions=+2%
2. Send 3 Plushies To Friends=+.5%
etc.

Comments and Answers:
"But you are supposed to earn percent with more eggs you hatch!"-This current system has not much actual self work for it, so it isnt much earned necessarily, unlike a quest system.
"But then someone could get a crazy chance every time!"-This could easily be fixed by setting limits and boundaries by choice of Riako
