There may be some places only reachable by certain pokemon. For example, If there was a new island area surrounded my storm clouds you may need a really big water type to get you to the island.

Another example: If there was a secret time ripple you would need a celebi to go into it.

Yet another example: If there was a secret dark portal in ancient cave wouldn't you need a dark legendary?

Um. Could you actually explain this more in detail? I mean... you're suggesting a whole new feature, which sounds pretty 'big'. What would be the purpose of this? So far your suggestions have been lacking detail, and you can't really expect them to be implemented if you don't explain them properly.
What would these new areas be? And could you explain more about this "secret time ripple", and "secret dark portal". What would those do and what would be in there?
