Yes, Shadow Mewtwo is breedable with a ditto, It'd only produce Shadow Mewtwo eggs though :)

So if I breed two Persians, I should get a Mewoth egg?

Does rarity matter? ie if I breed a Pikachu and an Arbok, will I get only Pichu eggs, how about if I breed Arbok and Eevee, will the chances be closer to 50/50 for an Ekans?

I honestly don't know for sure, but I assume that the rarity not only influences the amount of overall eggs you're getting, but also the ratio between the two Pokémon you're breeding, yes. So, in other words, I assume you'd always get more eggs of the Pokémon with the 'lower' rarity. (Pichu eggs in your example.)

Ekans is Hard while Eevee is Rare, so I'd say (still assuming that rarities do influence the egg ratio) you were more likely to get Ekans eggs here.

Is they are 'undiscovered', they usually have a different method to be obtained.
Game Center, Royal Tunnel, Maps,... which means they don't really need to be bred to be shiny hunted.

No, it doesn't.
Some pre-evolutions [Cleffa, Pichu, Togepi and more] need to be evolved, before they can breed, though.

No, you can't. Hoopa has the Undiscovered Egg Group, the same still applies, regardless of method for obtaining.
