I have a map and a ruby from another one, and I was wondering that if I did the thing (can’t remember what it’s called) where you get the groudon egg, would that effect my shiny chain?

According to PokéRadar page.. yes, it will only affect your chain, if you hatched that Groudon egg while you're in a shiny hunt.
