I've just noticed that during the 5th level of my Raylong quest, it's reset my current strongest pokemon that has hatched from an egg from my level 70+ Machop I'd been using since that's what it originally told me to use, to a nincada that's back on level 7, that hatched yesterday. Please help!

That's not a bug.
You can still use the Machop, but the Nincada will get to level 100 with less XP needed than the Machop, so it's shown as the 'fastest' way to complete the quest.

If you want to keep using the Machop, it won't cause any problems (:
