Ever since Black/White, I've been naming all of my Flygon "Mustang" (that I would get in the following games). I was quite obsessed with Fullmetal Alchemist: Brotherhood at the time and the name just stuck :>

I have a Flygon on here named Mustang as well~

I usually name all of mine unless I'm just out
It was always a disspointment to get an unnamed one in trade and not be able to put one on it

I try to do a theme every game and just give up after the first 20 or so take up all my ideas

I always name my Sceptile's Shakes, and name my Delphox's Flamlev. I really don't know why.

I always name my starter Pokemon, which is mostly Charizard, Flare. I name high levelled Raichu's Volt. And I name a level 100 Typhlosion Blaze.

I mostly name a shiny dragonair 'Shine'.

I always nickname every single pokemon I catch in the games. It's usually gibberish inspired by the pokemon's name (Pihyo for pidgey), a Finnish word or name (Fasaani ("pheasant") for pidove and Matti for magby), something random (Megatron for magnemite), or a set name for a particular pokemon throughout the games (usually starters). I always name my charmander Jason and Cyndaquil Connor. My squirtle and treecko share Alex, Snivy has to live with Sanders, and so on.

Here in PH, I don't nickname everything because I'm lazy, just the pokemon that are important to me in some way.

EDIT:
Oh yeah, I totally forgot my best nickname yet. Poor mudkip is doomed to be called 'Salt' when I choose it as my starter. x,P

I name Pokemon which are important. Charizard is literally always my starter in games like PH, and is named Flare. Blaze the Typhlosion is my strongest ever. Volt the Raichu is my starter in games where Pikachu is a choice.

I don't really nickname my pokemon, idk why, never really done it. In some cases I will, e.g. Naming an Umbreon 'Noctus' but not really. Although I have given random human names to pokemon at some point.. xD

I have named a Swampert 'Steve' and a Blastoise 'Bob'
