I was wondering how does pokeheroes decide which mega do you get when your mega-able pokemon has multiple mega evos (for example charizard has a X and Y mega evo)?

It depends on what color the mega stone it holds

I Just hatched my Mega Charizard Y on 22/03/24 and Mega evolved my other Charizard into Mega Charizard X

Yeah, like Mewtwo said, the Charmander will be born with either a Megazard X, or Megazard Y stone.

I don't know if there's any specific stats regarding which one you get. I'm willing to bet it's 50/50.
