This pokemon holds flying gem even though I didn't give it one. Is it a glitch or a feature? If it is a feature, is it always flying gem or can be different gems and is it always with bombirdier?

Bombirdier actually have a small chance of hatching with flying gems and sky plates (I have also heard of them hatching with feathers but I’ve not personally experienced it). This is because they’re the item drop pokemon and Riako thought it would be neat

By feathers, Lyney means they can hatch with Galarian Moltres/Articuno/Zapdos summons, Grey/Purple/Orange Feathers.

Bombirdier can also hatch with Bird Fossils.

Flying Gems are the most common, and Feathers are the rarest.
