Will the daycare still deduct pd if I don't have pokemon currently there? I'm finishing a hunt and I want to finish hatching the eggs I have there but I don't want to start a new hunt right away.

No, it'll only deduct 50pd for each Pokèmon that's in the Daycare every hour.
