If I breed a green core minior will it always be green or will I have chance for other colors?

I think you can only get the color you're breeding.

In addition to what Finhawk said, you also get Meteor Core (the normal one) while breeding any color of Minior :)
So you'd need to scan them before if you're thinking on shiny hunting them.
