I've been on pet / pet breeding sites off and on for at least 10 years. I think this site's system is the most awkward buying / selling systems between players that I have seen. And yes, most of these ideas are piggybacking off of what I have seen work on other sites over the years. While not everything is one size fits all, maybe some tweeking of these things can help make the systems on this site better and easier to use.

The first suggestion is to expand the berry market stalls to include things beyond the berry garden (such as item bag items like gems and evolution items or any item and maybe even Pokemon) and to have its own section with GTS and the Auction House. Berry Garden only berries can be marked with (berry garden level 1 or whatever level it is) beside the berries that can only be used in the berry garden to avoid confusion with berries that are sold to feed to Pokemon.

Of course, I suggest that a few changes be made to the berry market stalls before it becomes a general use player shop. On most sites, instead of going directly to the player shop with the lowest cost, looking for a specific item creates a page with a listing of all player shops that have that item, the quanity in that shop, and the amount the player is selling it for, usually arranged from lowest price to highest. The player can choose which shop to go into and buy the item at. It also gives a nice price comparision tool for a player who is looking to sell an item. Let's say someone is looking to sell some normal gems. So they select normal gems, and a whole list of normal gems at different shops comes up. Let's say there is one person who is leaving the site and selling normal gems for really low, like $100 each, until they run out (and I've done that myself with sites that I was unsure if I would stay on - do an item dump into my site shop at really, really low prices or give them away), but the average amount that people sell normal gems for are around $1000. So other players would see that it is unusual and can decide to sell it for the average instead. (From what I remember, unusually low-priced items tend to be bought up quickly and then prices tend to go back up to the average if there is not a huge influx of newly made / newly acquired items being sold in the market.)

On most sites with player shops, there is often an option to expand the shop and be able to put more items on sale in the shop for a fee, the fee often going up as shop size increases. Having a min amount made in the shop to actually take the Pokedollars from the shop is something that I haven't seen much of on other online games so that function can probably be taken out.

It would also make it easier to decide to just buy one item from a person instead of people putting in a huge bulk amount in the GTS (like 500 bottles of milk or twenty gems of each type in a single trade) and having in their trade notes to contact them if someone wants a lower amount or to seperate the items out in the trade. It would be much less hassle to both people, at any rate, to buy individual items at quanties that they want (if enough is in the shop, of course).

This doesn't have to displace item trades, selling to the item shop, and gifting. It obviously doesn't really compete that much with gifting. Actual item trades (like a washing machine for a lawnmower) and silent auctions ("goes to the highest offer") can still happen through GTS (though if the auction house is expanded to include item auctions, the GTS can be mainly for trades only). Player shops can just be people looking to sell and buy items for Pokedollars and Nuggets. (I see a lot of people trying to sell some items for nuggets and pokedollars in GTS.) It would help allow GTS be more strictly for trading. As far as selling to the item shop, when you want to put an item up for sale in your own shop, a note can show up to you that you can sell this item to the item shop for so much Pokedollars. Like iron can be sold to the item shop for $4900 (if I remember correctly). If a player wants to put iron up for sale in their own shop, it will say that they can sell the iron to the item shop for $4900 so they know to price it above $4900. And if an item doesn't sell much through player shops, they can always discard the item through the item shop and make a bit of pokedollars that way.

As far as buying and selling creatures, on other pet breeding online games, the owners simply put a creature up for sale from the creature's page and stick a price on it, and there is a search function for creatures that are for sale. Though keep in mind, these creatures are not like Pokemon and shinies. They are bred for markings, mutations, and a wide color range, and most of them are at least slightly different from each other, much like real animals. So I do not know how well that kind of thing would be ported into here where Pokemon are mostly alike. Though there can be an option to sell a Pokemon through a player's shop.

On some sites, I have also seen where players get some money for retiring / releasing creatures as an incentive to get unwanted creatures off the site and to help set a min price for creatures to be sold at.

I'm thinking that people may still want to use the auction house for auctioning off harder to get Pokemon like mega and shinies. And rare items if the auction house is expanded for item auctions.

Anyways, I think at least some of these things may help with buying and selling between players.

I would suggest reading Suggestion guide first.
Thank you for making suggestions but you should check if something was suggested before and you shouldn't put suggestions that are unrelated to each other in the same suggestion thread.
